you're right, they don't have noses in 3d space, however in 2d space, they do have noses.

The only time I've seen anime characters have noses was because it was an early animation, the production design artists got the idea in their heads that having a visible nose in an anime's design would look ugly to the eye and that most anime viewers would never notice one in a character anyways.
