I guess Shinji's base attraction to Rei was Her resemblance to Yui. To feel that motherly warmth from a significant other's perspective would be a gift. A mother more motherly than your own mother yet with the face of your mother. Surpassing yet being equal to that position. Rei is a hybrid between Yui and Lilith. The "raw" Lilith was the one we saw below the NERV HQ. And I guess Rei's "attraction" towards Shinji is obviously from Yui's DNA. Rei being "man-made" proves that there is a natural way of Third Impact. What we saw was human initiated.

Ehh i don't (fully) agree on this. I think Rei's attraction toward Shinji is mostly justified by how Shinji treats Rei during the show.
A love dictated solely by Yui's DNA in my opinion would make episode 23 lose meaning

Sure. I guess the Rei clones all had no memory until "awakened" after the last one's demise. The ones that were swimming in that giant aquarium. Let's say they were like newborn babies. Without sin and completely innocent. A newborn baby is like a blank sheet of paper. And when we grown up that sheet of paper is inscribed with all the things that we do along the way on the path leads to our death. It's just a metaphor.
So, onto the point behind that metaphor. Rei's clones I assume were all "Rei". For all came from Lilith. Then the "awakened Reis" were just Reis that were incribed with some of the memories of the past Reis that died. All for the sake of doing Gendo's bidding. But it's not all bad. There is a Rei which isn't confined in the chain's of NERV. And that's the "Soul of Rei". The one we saw at the beginning of NGE and at the End of EoE. Still why does Rei share physical similarities with Yui? Since Yui is a descendant of Lilith/Rei like any other human. I assume she was made in the image of Rei to do Her bidding. Which was initiating Third Impact. Ah, it was all planned out.

I just noticed the letters 'Y', 'U' and 'I' are directly next to each other on my keyboard. Neat.
