The only "based" thing about Rei is that she's based on many religious entities that are deemed "sacred" by their respective religions all over the world. Finding out what is sacred and what is not will reveal how true their beliefs are. Or perhaps what is reality and what is fantasy.
You see, Anno is the creator of Evangelion. Shinji (Anno's self insert) is given the position of Jesus Christ in the world of Evangelion, hence the crucifixon and the mission to bring salvation to humanity: Instrumentality=No wars, no rape, no suffering etc. His "Burden" or whatever that is conveniently placed upon his shoulders by his father, Gendo.
Now onto Rei's symbology, her whole Alpha and Omega is not the same as Jesus Christ's Alpha and Omega symbology. You see, in the Bible Jesus Christ created The World and it is written that he will be The End of it. That alone made Anno position himself in that spot. He is the Alpha and Omage of the world of Evangelion. His world. He created it and then he finished it with End of Evangelion. I'm pretty sure Anno made the ending of EoE that way so there's a place for sequels (Rebuilds). I mean, he has the right, right? Since he positioned himself as the "God"/"Jesus Christ" of Evangelion. He's a businessman not a prophet. Maybe a prophet for his god whose name is Mommon. That's why EVA is cursed to become a tool for Anno's self gain as it was created for that purpose from the beginning.
Back to Rei. Rei's Alpha and Omega symbology is like The Earth from which Adam was created and to which all humans will be returned to when they die. Genesis 3:19 "In the sweat of your face you shall eat bread till you return to the ground. For out of it you were taken; for dust you are, and to dust you shall return". And Adam was returned to Rei in EoE. So was the rest of humanity. So does everyone return to Earth when they die.
