Thank God I have good near sight vision and noticed the little things creeping around on it after I strained it. They're the same color as the kefir grains too.
98% of grains thrown away, I'm starting from scratch

that's on you my guy. I have pesticide around the foundation and door frames of my house, use ant bait to kill any attempted colonies in my lawn, keep my windows firmly shut unless they have an intact protective mesh, and have a spuderbro in the house as a last line of defense. I haven't seen a living bug in my house besides the spider in years

They lay eggs onto things like bananas, potatoes, etc at the grocery store. Any produce you keep outside of the fridge can and likely will carry fruit flies eventually. People say rinsing them kills the eggs but I'm pretty skeptical that's full proof. If I see one I usually just put a cup of apple cider vinegar out.

Just dealt with a fruit fly infestation myself. Apparently one of my peaches went bad even if it was a couple of days old and they were swarming the place. It has happened before, just gotta keep your place clean from any exposed fruit or vegetable and not leave anything dirty out in the open and they'll die out in a couple of days. Just gotta be diligent about it.

I keep bananas on my counter basically constantly and I'll see a fruit fly occasionally in the summer. In an old apartment I didn't take my trash out for a few days and when I opened the lid a billion fruit flies came out, it was bad, never again will I let that happen.

That's really sad, but fruit fly larvae don't spread anything harmful and any bacteria would not have bothered your grains. You should have made sure no eggs/bugs were in the grains then rinsed them off with some milk or water.
