Shudo was seen as a consensual, reciprocal relationship; raping boys of high birth was a big no no. And given the circumstances of Kunitoki's capture and execution there's no way anyone could have realistically done it in secret. And even if someone had the chance they still probably wouldn't want to. The way Godaiin was looked down upon for turning in his nephew was not an invention of the manga. In fact, in real life he was ordered executed for his treachery, fled, and died of starvation because no one wanted to help him. Someone who raped Kunitoki would have been seen as similarly villainous.
Also, the Ashikaga, who were the notorious boy lovers, weren't even at Kamakura aside from the symbolic presence of Takauji's three year old son. It was captured by papa Nitta.
