SpongeBob debuted in 1999 and Squidward, a secondary character already recevied his own plush in 2000. Waluigi debuted in 2000, but he did not get any plushes until 2014, 14 years after his debut.

What gives? Mario is a much bigger brand than SpongeBob.

The Waluigi meme started off funny because the whole joke was that Waluigi was a neglected filler character who had earned a level of adoration from the audience entirely because he was particularly entertaining to watch even as he was critically panned.
"Waluigi for Smash" was fun because the idea of Waluigi being butthurt about being just an assist trophy was 100% in character for him.
Then it got lamer and lamer because people started projecting this idea that he's actually a wholesome underdog when the whole reason he was entertaining to begin with was because he's a lovably petty asshat.
He's basically the Jet Jaguar meme gone wrong at this point. People liked Jet Jaguar for "PUNCH PUNCH PUNCH!" when his popularity took off and they like Jet Jaguar for "PUNCH PUNCH PUNCH!" now. Meanwhile, people have started liking Waluigi for their headcanons about him rather than the character we actually see.

"Fleshing out" a beloved side character whose popularity is defined by leaving an impressive screen presence with the limited character that they showed is a bad idea, especially when you're just mindlessly riding their popularity.
Boba went from "Masked space Clint Eastwood" into a semi-invincible Gary Stu trained in countless forms of combat whose mystique from Empire was just dead by the end of it all.
Fandoms constantly do this shit and you basically have to hope the studio isn't listening.
Jet Jaguar worked because he's ultimately the same character but they just gave him some badass fights in extended material.

All this, the man is a cheap imitation of Luigi, created at the time when Luigi was JUST Player 2, Green Mario etc., he's got BAD in the name. Until Waluigi gets a subseries like Luigi and Wario (something I don't see ever happening) at best fans will get him playable in the 2D games like Daisy just did with Wonder.

The key difference is that Jet Jaguar actually gets prominent roles in media unlike Waluigi. Like he's essentially one of the main characters of Godzilla Singular Point, is an MVP in Rulers of Earth and has been prominent in the recent Godzilla Fest shorts.
