That's not what it means. The Soultaker shouldn't be able to cut Zod because the magical nature of the Soultaker doesn't negate Kryptonian powers. It should work as well as a normal sword because the Soultaker isn't enchanted to cut through anything but at the same time if Zod as his powers stripped and is killed by the Soultaker his soul is going right into the sword. Basically, "I eldritchly summon fire" and "I summon eldritch fire" get you two very different outcomes when used against a Kryptonian.

It doesn't negate their powers, but it ignores them because it's fucking magic, like you said, it works as a normal sword because it's a magic supernatural sword and it has magic properties, it's magic, it doesn't have to explain shit.
Magic isn't like Kryptonite, it doesn't make them any weaker, but it can bypass their natural super defenses because magic.

You're still not getting it. If you have an unbreakable shield, no amount of blows from a Kryptonian can break it because the magic covers against their powers. However, if you smack the Kryptonian in the face with your magical, unbreakable shield they're going to be unfazed because there is nothing about the shield being unbreakable that is going to counter their invulnerability.

Honestly, that depends on how one would interpret that type of magic, because like, would that Kryptonian hurt his hand if he punched the shield too hard? If the answer is yes, then that's already countering their "invulnerability".
And remember, Superman isn't actually invulnerable, he can still feel pain and get hurt, it just takes a lot of power, like Doomsday, or say, maybe punching into something so unbelievably hard that it would start hurting his knuckles.
In other words, I absolutely think that theoretical magic shield would be able to hurt Superman if used as a weapon like Cap's shield or something.
