If anything like this stupid fanfiction was ever the case, they would've known about it, and it would have been brought up. The movie also made it clear that Order 66 was a secret known only to Palpatine. Anakin didn't know, Bail Organa didn't know, Obi-Wan didn't know. Nobody knew.

The word "lord" was only ever used when addressing the Sith. It was only ever used when referring to Sidious, Maul, Tyranus, and Vader. So it wasn't a lawful order from the Chancellor of the Republic, as many stupid people want you to believe, since the Chancellor was never ever addressed as "lord" by anyone ever in any of the films or 130 episodes of Clone Wars—it was an order from a Sith Lord, that could only be issued by Darth Sidious, who created the clones for this one purpose. The clones couldn't have known his identity and be on it all along consciously, obviously, because in 3 years someone would have spilled the beans—intentionally or not—and they would not be able to conceal it when stationed next to the psychic mind-readers, who can feel your thoughts and mood. Given that we've seen deep trust and camaraderie the clones and Jedi have developed in 3 years of warfare, fighting side by side, saving each others lives, dying for each other—it follows that neither party was privy to it. Therefore they were sleeper agents, who had no idea it was in them until it was activated. Lucas himself said that the clones are programmed, and the whole thing was inspired by Manchurian Candidate, where a bunch of American POWs were programmed by the Soviets to assassinate politicians on a trigger word.
