Apu was an outlier. The Simpsons just recast all their other non white characters and moved on. Realistically, they would have done the same thing for Apu as well. But because the documentary thing was called "The Problem with Apu" he sort of became the face of the whole "issue" and I guess they felt they needed to stupidly retire his character.
Baljeet has always been voiced by an indian guy, and there was no documentary called "The Problem with Baljeet" so there's no problem keeping him the way he is.

they can't really justify hiring 1 indian guy to only voice apu unless they regulate apu to only being a guest character who only shows up one season. they clearly do still like the character though since he shows up on screen every now and then
also one thing no one mentions, manjula's voice actor died a decade ago. they usually retire characters with dead VAs so even if she's not dead in the show, it makes it easier for them to no bring back the characters with that in mind

chances are they wanted to do something with apu but could never think of a good idea worth bringing him back and after so many years it'd be more embarrassing to bring him back with a so-so idea i guess
