Average Superheroes spend their days clobbering eccentric theatre kids who rob banks with giant stilts, or punching a purple guy in space.
The Punisher deals with the problems that nobody cares about. Some Serbian woman gets human trafficked to New York, or some kid is being abused by his parents? Tony Stark is too busy shooting a white dude with a chinese mustache or nursing his hangover to even care to find out if he could help or not.
Peter Parker grew up (depending on the story) in a lower-class to lower middle-class background, was fed the importance of responsability from an early age, and doesn't see himself as too important for any crime that he comes across.
Heck, if Peter didn't have moral issues with Frank's methods, or maybe if he spent some time talking to some of the people that Frank deals with on a daily basis, I wouldn't be surprised if he gave Frank a break.
