Ratigan's original death had Basil ask him trivia questions ending with the one that had the answer "twelve", which was when the clock would strike. I think they should've kept that in.

I only really glanced at the original books it's based on when I saw the text online once, since they're pretty different and a sort of dry kids' pastiche of Sherlock Holmes But They're Mice just doesn't interest me much (I'm not even really into the movie), but you could possibly argue >>149984854 re: the film since it makes a little more sense in the books.

Basil and Ratigan are both mice in the OG books and so while Basil does refer to Ratigan as a rat because it's an easy insult/because he's a dick, probably Ratigan wouldn't actually freak out about this because he's not a canon minority trying to pass as the majority species

I always assumed it's because rats in this universe are lower class citizens and Ratigan wants to prove himself worthy with his riches/becoming the king
I think a scene or a mention that rats are considered vile scum would've helped explain why he hates being called one

That is the character's whole arc too.
He gets into these convoluted cat and mouse chases with Basil because rats are stereotyped as violent and aggressive, including by Basil himself, and he wants to prove his species is more then that by outwitting the smartest mouse out there and having Basil cause his own demise. That is why he simply doesn't violently kill Basil when Basil is captured like he could, because he does not want the stereotypes evoked. And why when he abandons it and turns violent towards Basil in the end that is a watershed moment.
Also, shows Basil himself is not exactly a great person even if he is in the right in this film, which he is largely doing for his own ego.
