Why would they do that? Well, let me give you a rundown of the "stories" in the mainline Mario games up until Galaxy:
>Mario saves Peach from Bowser in the Mushroom Kingdom
>Mario saves Peach from Bowser in the Mushroom Kingdom again
>Mario has a dream in which he saves fairies from a frog, most of which is irrelevant to the rest of the world building
>Mario saves Peach from Bowser in the Mushroom Kingdom, this time Bowser has help from a bunch of henchmen who resemble himself.
>Mario saves Daisy from Tatanga in Sarasaland
>Mario takes his previously unmentioned and never again mentioned Castle back from Wario
>Baby prequel
>Mario saves Peach from Bowser in her own Castle
>Mario first cleans graffiti on Isle Delfino left by Bowser Jr, then saves Peach from Bowser
>Mario saves Peach from Bowser in the Mushroom Kingdom... Again....
That's kinda it. Any more detail would essentially be "... and then Mario goes to the Lava Level and then he goes to the Ice Level and then he goes to the Cloud Level and then..." in most cases. The main Mario series has pretty paper thin stories, there usually isn't much to work with, at best they change the setting once in a while but the "story" is basically the same most of the time. Why did you think the Illumination movie was just a mash up of elements from SMB1, SMB3, DK1, MK, Wrecking Crew, NSMB and SM64? Any one single game isn't much to work with. Granted, going directly to Galaxy's setting might be the wrong move since Isle Delfino or the Dream World may be seen as downgrade, but it is about as interesting as the alternative settings to the Mushroom Kingdom get since Sarasaland and the SMW version of Yoshi's Island are basically just the Mushroom Kingdom with some oddities.
Arguably the best approach might have been to acknowledge that Bowser being the villain practically every time is boring for a movie series and thus try to alternate between him and the few non-Bowser villains.
