I need some help figuring out the best way to replace these ducts. The highlighted areas is pic related are molding because condensation can pool at the end of these ducts. What would be the best layout/materials to replace these and prevent mold from growing?

Your ductwork shouldn't mold no matter what. You probably have a moisture issue somewhere in your house. Also that install looks like ass. Hire someone who does a steel trunk line and not spider duct mess if you contract it. Godspeed

Yep. Mold won’t grow on any metal.
It will grow if there is enough dirt in there though.
Might want to judt clean them.

When the house was built the interior was spray painted, and the painters oversprayed way up into the duct. I believe the mold is growing off of the oversprayed surfaces, not the metal. I was thinking I could do some 90° elbows off the vents, then replace the flex duct to the plenum box so I wouldn't have that crumpled flex duct at each vent.

Provided that you can find elbows at a decent price and that the mold doesn't go any further into the ductwork, this isn't an awful idea, however you should still figure out where the mold is coming from to begin with. It can be a sign of worse things in your house.
