Most foods are bioactive and modulate either your CI or your CO, so focus on foods that upregulate your CO and downregulate your CI.

yeah, that's a lie, it's also hormones and more, and CO can vary enormously in hard to track ways - for example, you could have plateaued because your NEAT has dropped without you noticing.

I lost 50 lbs in a year from a consistent 300 kcal deficit, trying to only eat 1700 and in retrospect eating 2000 on average while burning 2300. I lost the weight but my body also degenerated in subtle ways. Even my sleep apnea got suddenly much worse and I found myself doing lots of tongue and throat exercises to rebuild.

I was fat the entire time. Was I not careful enough? I think "use it or lose it" applies regardless of your nutrition, and focusing only on a calorie deficit causes you to not use it, so you lose it.

meanwhile, in the last year I've been very stable while eating 2500-3000 kcal, and recently slightly lost weight, while gaining muscle + very obvious muscle definition. It's much nicer. I did a lot of easy cardio then and I still do some cardio now. The big difference is that I lift now.

Logging error / using an expenditure coefficient that isn't accurate. (sedentary as a setting is not usually sedentary enough to reflect the modern reality of sedentary)
Temporary metabolic depression. The human metabolism is flexible not much but +/- 12% that's about 200 calories on a 1600 bmr which isn't usually enough on its own but coupled with any other error in logging it can put you off target a ways.

even among CICO fans they don't know that CI varies drastically, so they think CI = what the calories on the nutrition facts say, when in reality your body will dinamically use protein and fat as energy or for body functions depending on the situation

Yes it is, which is why you have to construct the argument in your own post rather than citing a bunch of other people saying it. Concepts like TEF, adaptive thermogenesis and metabolism variance are addressed all the time and generally accounted for automatically in calorie counting apps.

when you have a decent amount of muscle on your frame

If you’ve limited your ci to the absolute minimum then you need to increase your co I eat like 2 king size candy bars a day and am actually losing weight because I bicycle everywhere and then take 15k+ steps a day at work

Eating one meal a day means absolutely nothing. Do you know how easy it is to consume your entire days worth of calories in one sitting?
Never mind the fact that by eating 1 meal a day you have completely wrecked your metabolism. I have no idea what your lifestyle is like, but I wouldn’t be surprised if you’re burning as few as 1500 calories a day, and eating just as much in your one meal a day diet
