Israel was arguably the most relevant country in the entire middle east during the Cold War and one of the most significant aspects of that was their nuclear weapons program. It was a huge point of contention between the Israeli government and JFK; Ben-Gurion (who was fanatical about Israel acquiring nukes) clashing with Kennedy over Dimona ended Ben-Gurion's career and Kennedy was all-in on forcing the Israelis to back down from becoming a nuclear state.

The Israelis had the best motive out of anyone to off Kennedy.
