Go watch Abroad in Japan podcast. He has good tips on less touristy areas to go. If you do go to such places, better learn some rudimentary Japanese though and be prepared to be turned away by businesses.
Compared to Thailand, France and Spain, Japan does not attract many foreign tourists.
I am interested in how countries that are smaller than Japan and have a higher number of foreign tourists cope with this.

the difference is in Spain tourism is splitted between Madrid, Valencia, Malaga, Marbella, Ibiza, Mallorca, Tenerife, Benidorm, Sevilla, Granada, Alicante, Salout, Lloret de Mar, Santiago...
In Japan everybody goes to the same 3 cities (Tokyo, Osaka and Kyoto) so the density is higher

November is the season for autumn leaves in Kyoto. However, this year's summer has been record-breakingly hot, so the leaves may be late in changing color. Snow is rare even in Hokkaido, north Japan at that time of year.

My brother is there now. You will see a LOT of tourists, no matter what city you go to. The entire country is overrun with tourists now.
