Nothing to do with whether or not they deserved it. It was purely strategic. The stability of a republic is threatened after a revolution if you have actual old monarchs walking around.

The Soviets knew they needed to wipe out the Romanov Line as much as possible. Leaving the kids alive would mean that in the future they could raise support to restore the Monarchy (see England and France).
