If you don't have GBU-57s and nukes are off the table, the next best thing seems like collapsing the entrance and taking out any exterior ventilation/power supply connections. Of course, if you're Israel and your goal is to stop Iran from nuking you, you'd probably do just as well by continuing the campaign of targeting ballistic missile launch sites/storage bases, since a warhead is useless without a viable delivery method.

Working within the Qom Formation which is down to the 300 meters the base is buried composed of fossiliferous limestone. Tensile strength is probably around 6MPa, which is pretty weak for rock. Should be able to tear some pretty big holes in it until you get deep enough for a GBU57 assuming the US authorizes a B2 strike.
Keep in mind the GBU57 is able to penetrate up to 8 meters of 60MPa reinforced concrete before the program to improve the penetrative power of the weapon in the early 2010s. Fossiliferous limestone will probably have similar compressive strength, so you'd want to burrow with explosives in an attempt to overcome the tensile strength until you hit 10 or so meters for the GBU.
Israel could accomplish this with chains of bombs, which I believe they've done before. It would be a long endeavor though and I'm not sure if it's realistic to do it, especially with exploded sediment collapsing back into the hole.

probably the best solution. this is a shit sandwich Israel has dumped on our plate, but i think it will only get worse at this point if its left to fester. If the Iranians were actually negotiating in good faith before, which I don't think anyone actually believes but lets just say for the sake of the argument that they were, I think they will think they have no choice now but to pursue nuclear weapons if only for deterrence against further Israeli attacks. That's also assuming if they did hypothetically manage to develop a nuclear weapon that their death cult of a religion wouldn't just lead to them taking the first opportunity to attempt to nuke Israel. The question comes down to has Israel accomplished enough to prevent the Iranians from developing a working weaponization program, or have they only delayed it? I decided to nukemap this out of curiosity and while the crater itself does not go as deep as the facility I don't think it would survive the seismic shockwaves of having a nuke detonate 6m below ground. At the very least the centrifuges will probably destroy themselves due to the ensuing disruption.

Then they don't even need a nuke. They just need a really strong conventional warhead able to direct its force at the tunnels. We can also assume third-world levels of construction, here, so that'll work in their favor.
