It's in the dialogue of the movie. The Strike Freedom was stolen prior to the Seed Freedom movie and they helped recover it. The upcoming prequel movie is supposed to cover this.

I don't blame them because it's only mentioned once and then given a quick out of context flashback. We still don't know exactly what it was for and why, only speculation. Like people speculate it was so Foundation could get their hands on Strike Freedom for a few days to get a look it to make Orphee's version but that's just speculation at this point

As much discontent it might generate among the elite and some radicals among the populace, PLANT was in no way capable of further pursuing the war with the Earth Alliance. It's a basic, very pragmatic reality. If they had rejected the proposal and settled matters on the battlefield to look for a "better deal under a position of strength", both sides would've gone back to CE 70 and fight a stalemate indefinitely.
While disadvantageous, the proposal at least preserved PLANT's independence and its armed forces. And it's backed up by a neutral party.

Also, taking responsibility for a deal and its consequences is Leadership 101.

Actually yeah, that's fucking retarded. Effortlessly rebuilding the Strike after getting hit by a positron cannon is stupid, like it implies being hit by fucking anti-matter wasn't really that destructive in the first place. Not being able to find Mu is weird, unless they're also implying that the EA already scooped up Mwu's remains to rebuild Shepard, I mean Mwu.

It would have been so much better if they just said that Cagalli lent her Strike Rouge to Kira to use while Cagalli heads back to Orb. It would also help to justify how quickly Kira reprogrammed the Strike Rouge to become blue again, because it was already customized for his use previously and he's just loading those settings again.

Rebuilding the Strike also comes with the question of what did they do with the Strike after Kira was done testing the DRAGOON pack, just scrap it?

It's pointed out that Kira really fucks up the joints with every sortie because he's long surpassed it and he's only using it because Freedom is still a wreck post SEED and they didn't have the capability to repair it in their little hiding spot but did have a ton of spare Strike parts. So yeah they might have scrapped it once Kira didn't need it anymore. Or they sent it to the same place Duel and Buster ended up in.

Akatsuki has special BS magical armor. It's stupid but justified. Strike was just a regular Mobile suit with only the basic Phase Shift armor.

While true, keep in mind Kira's entire fighting style changed when he got Freedom and started focusing on high speed acrobatics for pin point disabling hits. The Strike probably couldn't handle that kind of stress nearly as well, but Kira's not about to dumb down his fighting style and not be Jesus. One of the cutscenes even has Lacus mention Kira spared all of what's her face's pilots as an attempt to get her to stand down.

True but it could have been put aside to be stuck there later once it cooled down. Remember after the treaty is confirmed Kira and Lacus return to Orb and don't fight again for another year at which point Freedom had been repaired. Eternal probably unloaded it somewhere for storage and the Lacus faction put it together with the Boaz arsenal later on.

The funny thing is within like 3 months of SEED's finale, they've restored the Strike, built a new pack for it, completely repaired Eternal and replaced the Meteor Cruset blew up, yet Freedom is still a charred one armed on legged torso.
