I won't spoil it in detail but Ideon does involve spirits and gods to some degree. And there are actual non-human aliens, even though they have virtually no presence in the plot. The Japanese title is literally "Legendary Giant God Ideon."

I guess, but the man-made robot eye of season 2 ends up being more "alien" in nature than the power left behind by an old civilization, whose appearance we have no idea what they look like.

Nah, that's just messed-up sci-fi tech. It's made by humans in the setting and just "talks" to the machine for better piloting abilities.

I don't remember them ever saying they where when I watched MSN, it doesn't help one of the latter jokes in the series is everyone being salty, no one is fighting real aliens like they're government said they were. So it's unlikely that it is.
