Skitter was the first to make art. Check the oldest two images on derpi by him with anonfilly (inb4 >derpi - it's the only one which preserves the original upload date; due to merging of a higher-res image later, ponerpics sorts it wrong, and the other alts don't even preserve the dates IIRC). There's a two-panel sketch, and a full comic of Twilight making anon a filly to play with the CMC. I'm about 99% sure one of these is the origin, but I don't remember which one came first (I do think it's the sketch but I can't find the exact date of the original post of the comic).

Skitter's art (I think the CMC comic in particular, even if the two-panel one was first) is what inspired the first proper threads, as far as I know. If you search desu, there were a few off-hand mentions of "anon as a filly" here and there, but it really only became a proper thing around early 2014.

Y'know, I was reading Kinderquestia stories on ponepaste and I came up with an idea. Anon wakes up in Kinderquestia as anon filly. He plays along, trying his best to be a regular filly. Albeit one that's very smart and calm of anything thanks to his human brain.
