... which would still imply that the trains should function, because that would make the coal a semi-artifact, which would have still worked for awhile.

Potential real answer is: there's like one fucking train serving the whole contenent and it does NOT have enough space for every guard.

But why would they use steam locomotives if they aren’t some kind of railway museum or historic railway for tourists to ride on? Even if steam engines still had some practical use, why would they be using coal instead of natural gas or atomic energy so that the β€œfireponies” would not be as susceptible to lung damage?

Because the technologies that harness those things haven't been invented yet. The setting is pretty loose with technology, and we see a lot of anachronistic stuff in one-off scenes and visual gags, but broadly speaking, Equestria is around the technological level of the early 20th century.

If they had a better alternative to the steam train, they wouldn't be using steam trains. We don't see any kind of train besides a steam train in the show, so therefore, we can infer that they haven't invented any better kind of train than the steam train. Gag outliers like Twilight's EEG machine don't uplift the entire technology level.

They don't have those. I cannot make this point more explicit. There's nothing in canon to suggest that they've invented the parts, machinery or techniques that would allow them to use these things to create steam. They have lots of things we didn't have a hundred years ago, but a train that's better than the coal-fired steam train is not one of those things.
