Very simply put, a gaggle of OCs is harder to get people on board with, both on the production and audience side. Not impossible, but harder. For the production side you need to put in some work for their personal histories and have some character traits and development that can actually make them stand apart from what you've based them on (mainly because being labeled as a blatant copy of a real character is often a harsher fate than just being called a bad character), as well as how they fit into the setting, assuming you're not also changing up the setting as well. Then there's the actual ordeal of actually producing the animation itself and all the hurdles and pitfalls associated with that.

I think you can kind of work around that by having some personality or aesthetic elements for characters, like a few rainbow-colored strands of hair while the other half of the mane is a different, solid color. or the wavey celestial mane being an indicator of a particularly powerful character. little things make for a big difference. something that people might notice and go "OH OH OH THAT'S [insert FIM copyrighted character] BUT LEGALLY DISTINCT".

you can see examples of this in different shows and video games. a game called Tempest Rising is basically legally distinct Command & Conquer: Tiberian Sun. hell, even FIM had legally distinct ponifications of real world individuals and even characters from old movies - and they got away with it. another example is Wild Manes *vomits in buckets* where they had the legally distinct Pinkie Pie.

characters only have to be changed /enough/ to be legally distinct and /mostly/ not the same. don't just take Rainbow Dash and recolor her body - do the mane and tail also and change her name.

Something unique could be a Panic Level for the city. On top of keeping the changelings at bay you'd also need to keep the populace calm to avoid them causing events that inadvertently hinder your efforts. Reaching a max Panic Level could act as a secondary game over condition where things get so bad in the city that it's totally quarantined by Celestia and your governing powers over it are stripped away in disgrace.
