In theory, sure. But not so much on a ship where the crew was originally meant to consume nutrition bars and other condensed food. The terran space faring life is fairly utilitarian in many regards, as Anon mentioned a couple of times a while ago. These ships have no real kitchen because the crew would not be able to use it effectively anyway. That they can now import fresh produce from the surface for their meals is already a little luxury. And making bread in this environment is pretty unusual too.

This begs the question how well yeast and other spores would fare in this environment at all. They won't find much organic material within the ship, and they could only ever effectively expand in the few segments which contain an atmosphere. Granted, they may become an issue in the biolab if they're left unchecked due to the stored samples and materials there, but other than that, their presence would probably be negligible at best.

Since the cryostasis is meant to preserve the body in a nigh permanent dormant state, the digestive system should be as functional as ever once it is properly "booted up" again. The treatment with the nano-machines is the real kicker here, given that it strained Anon's system from head to toe.

Considering that they only ever have a real go at it in the simulation, this does not pose a problem under normal circumstances.

Not as a human. That is the whole point of involving the proxy in the first place. The Pegasus body is already able to fulfil that role without any further strings attached to it. The only thing here is that Anon is somewhat hesitant to do so because this is something which they have rarely done in the past, and even that was only in the simulation too, as an "out-of-simulation-mating" could have led to a pregnancy a long time ago.

Mainly because details on where and how someone rails his wife are not exactly a topic which one usually mentions in a conversation, even amongst close friends. As someone who lives in a household where we make one every two to three days, it's easy. You don't need any tool besides a bowl (you can even do without it, but it will be a bit messy), a some kind of towel or cover (if the bowl is large enough, then that), a flat surface and an oven.
Cake on the other hand..

The food what the microorganisms eat comes from the food, not us. To survive they need food. Anon can be fed via his blood or something similar, but the microorganisms in the intestines won't receive any food to stay alive. Thus you need to re-introduce these every time he wakes up from the stasis, else he can't eat any complex food, there won't be anything to break it down to what the intestines can absorb.

#deca.mare literary made a new species, I'm sure she is able to figure something out. As I said, it does not need to be 1:1 DNA combination, Anon's sperm can just be used to trigger some kind of self fertilization with the specialized egg. Well, this hasn't been specified in any part of the story if I recall correctly, but if we were to assume that the cryostasis would not be able to preserve the intestinal flora of Anon, it would not be hard for #deca.mare to replace it immediately when he wakes up. In the end, it pretty much boils down to that this story is a bit of an outlier case, given that Anon is remotely controlling a different body at times, thereby shifting the focus to a degree that other stories do not. And whilst I wholly and vehemently disagree with the complaints that this action may contain any form of transformation or identity shift, it admittedly causes the story to contain more pony segments than the average Anon in Equestria setting.
