I'd say it's more of a niche crossover. There's one MLP fimfic that I presume is 40k but ponies with the main character being basically Ciaphas Cain that's still ongoing to this day surprisingly since it's good.

you'd be hard pressed to find pop culture crossovers that are more opposite than MLP+40K.
one is a feminist happy-happy-joy-joy fantasy where noone ever dies (at least not on screen), while the other is a hypermasculine tragic war drama full of violence.
how do you combine two absolutely opposite things in such a way that they don't cancel eachother out? it's a tough combination.

Simple, you get a Space Marine (Anon) to acclimate to pony society while a pony does the same with the 40k humans. The Space Marine learns that there's more to the universe than pain, war, and death while the pony's worldview is broken beyond repair. The Space Marine is enjoying tea parties while the Pony's changed her name to Blood-Edge or something and she's considered to be the new terror of galaxy. Also, Discord is fucking terrified of the Space Marine because he's a very low level chaos god that escaped to the edge of the universe where Equestria is.

I think that for the space marine, there are a few options I can think of off the top of my head. it might be either a blood angel, a blood raven or a salamander. BA because art and nice things sooth their souls, thus keeping their thirst suppressed, and him wanting to live up to his dead father's example and let his compassionate soft side show (just don't let him play Ogres and Oubliettes). blood ravens would never pass an opportunity to snatch up a powerful artifact such as the alicorn amulet. and salamander because friendship is their thing.

as for the pony: it could be either Celestia or Luna, who upon witnessing all of the turmoil and tragedy in the galaxy, would slip into madness and turn into her evil form. However, due to the fact that pony magic comes from within them and not from the warp, they would never have to deal with daemonic possession. the inquisition would obviously want to investigate this novel form of sorcery, as it would give the imperium an edge against the forces of the warp, alongside Celestia's and/or Luna's ability to control celestial bodies.

I see 40k fics pop up every now and then on Fimfiction. It's become an interesting ritual to observe any given author having to contrive a way for the Imperium to coexist with Equestria.
If anything I am more surprised that I have yet to see a crossover between MLP and Warhammer Fantasy Battles.

She’s a great statesman though so I think her and Karl would get along swimmingly. The only complaint I’d have is that if Karl doesn’t end up riding on her back as they go off to fight chaos or orcs I’d riot.

Space marines are brainwashed to kill all non-human things though. It might even be built into them on a genetic level.
It would be more interesting to have a comedic one-shot where a super-serious ultramarine overthinks things and holds off on killing everything in sight for the sake of diplomacy, then ends up at a tea party with a pink hat on.

Or you could have ponies make pony space marines because they suck at fighting. Again, I see this working best as a comedy. The "Horse Heresy" pun is mandatory though.

Or you could have a guardsman go to Equestria but that would just be a lot of "my life was so hard" self pity and I've seen enough of that in HIE stories to know it's no good.

I can see an ultrasmurf not opening fire instantly if the conditions are just right, like if you dropped him in the middle of tirek's rampage just as he destroyed the treebrary and the smurf would side with twilight because of that. same for any chapter that would jump at an opportunity to demonstrate their heroism.

some say Dante (master of the blood angels) might also be inclined to spare xenos if they have a common enemy to fight against, such as tyranids (think pre-reformation changelings). Chrysalis wouldn't survive for 1 second with someone like Dante siding against her.

I remember reading a WH40k crossover that I enjoyed a long, long time ago. Was done by an old writefag called Sorcanon and he wrote about a Thousand Son who ended up in Equestria. I believe his old pastebin survived the nuking a while ago.

Sure, they are sanctioned by the Inquisition, but they are basically free agents who travel the stars for resources and new technology.
You could put a suave trader who made an emergency crash landing in Pony World, and yeah, he is focused to fix his ship and go back to the mission. But the more he stays with the ponies, the less he wants to fight.
Eventually he launches a fake sign, the Inquisition goes "oh well, another ship lost" (and they are this incompetent, we all know that), and he gets to enjoy the one thing no one can: peace.
