Re-do the characters to be less cute and write the human world to be less wholesome. Teenagers are jerks and high school is shit. Anyone who had positive memories about it had to make them in spite of.
Both Twilight and the Mane 6 cross the portal without losing their horse form, teaming up with their human counterparts and having fun shenanigans along the way.
Make the high school a small part of a bigger setting (like a metropolis), so they can explore cooler places and the final conflict feels much more impactful.

This is how the movie should have been, to begin with Twilight shouldn't have had any clothes on when she crossed the portal because in the pony world they don't wear clothes either. Also, since in the pony world they don't wear clothes it means that according to that logic in the world of Equestria nudity is not frowned upon so we should have had the protagonists completely naked for almost the entire movie, in that case the cutie mark would be on their butts. It would have been preferable for the movie to be like this to satisfy the adult audience since they have been very important in the fandom.

This, i think my biggest problem woth the premise is that the highschool seems like this island in the middle of nothing. I do not care what happens in the human world so the stajes are basically eliminated at the beginning
