When Star Trek mentions Eugenics, they don't mean genetic engineering per see, neither do they mean selective breeding, in the Star Trek universe Eugenics seems to mean improving a being by using genes not found in the species, like the augments being improved way beyond the human baseline.
It does not mean using genetic engineering to remove flaws in the genetic code, see the two episodes where Barkley has a gene turned on that prevents his body from fighting a disease or the genetic treatment given to B'lanna's and Tom's child to correct a spinal deformity.
So the Federation allows genetic engineering to remove or edit flaws from the genetic code of a person, now here it gets interesting, most people have some genetic flaws compared to the average baseline human.
So you lack a proper gene to synthesis vitamin D or for the uptake of magnesium, perhaps you miss a pair of genes used to build your brain etc these all get repaired.
The reason the Star Trek universe works, is because every human sees his genetic flaws removed, towards and average baseline of human and now the kicker, that baseline slowly shifts further and further away with every generation, so what was the baseline a century ago, no longer is.
First genetic diseases, then minor immune disorders, then the genes for mathematical intelligence, etc eventually you get a pure human stock, that is way, way above the average baseline humans of the 20th century.
