If I recall properly, the shogun owned everything and taxed the farmers egregious amounts. The farmers found that they could join the Shinto monkhood and not really have to change anything. Then the Catholic missionaries showed up shortly thereafter, effectively threatening the shogun and his power base, while demanding that they be allowed to travel freely as emissaries of the Catholic Church in order to spread a religion at odds with the moral values of the Shogunate. You can imagine how that was received.
