They haven't lost the source code. What has happened is that they didn't archive everything properly. They have 3rd party software to go with their 1st party software that only works on old Windows operating systems, and it's highly likely that the licenses for that 3rd party software has expired. Devs these days are now doing virtual machines to archive their games because of all the problems that can be caused due to licenses running out. Koei Techmo can do vanilla NG2, but won't. The question then becomes if its due to being too costly, or they won't out of spite.
