Combo 2 does the most damage but you're rarely going to land it against actual players because they'll just boost out of it and leave you stuck executing it, you only use that against NPCs or if you know your target ran out of EN entirely. Combo 3 is the AoE so you use that if you're in a group which is a situation you generally don't want to be in, but it also has decent horizontal range so if your target didn't jump away it can catch them. But combo 1 is the go-to because it does decent damage while repositioning you on top of your target so it makes you harder to hit and it makes it harder for them to get away.
That said Stellaris is not a big damage unit, he's a hit and run unit and Falcon is his only true counter. If you didn't kill an enemy with your first attack you generally want to back off and make them lose track of you until you can sneak up on them for more free damage, which should really only take a few seconds if you're managing your stealth properly. But if you're dealing with Panther he's basically free parries.
The energy beams are so EN intensive relative to their damage that they should be considered a last resort for finishing off an aerial enemy.
