It is similar to midichlorians: Lucas probably did not have the exact plot device figured out yet by the time of the original movies, because the original movies did not necessitate them, but general idea was always there. When Luke says that the Force is strong in his family, it implies that it is stronger in some bloodlines than others. Same with this: from the movies we knew that the clones followed Order 66 because they were genetically altered to be totally obedient, and the same response across every single clone trooper across the galaxy, "It will be done, my lord", with no hesitation whatsoever, was obvious that there was some sort of programming involved. It was never a legal order. Senators did not know about it. Jedi Generals did not know about it. Clones couldn't have known about it, because the Jedi would have found out about it in three years of being close to them, the Jedi would not have trusted them as much as they did, and vice versa, and the Jedi would have sensed it if it was premeditated.

Are you talking about the 2D one? Lucas was not very involved with that one, by his own admission.

It was made since early 2005, before ROTS was even out in theaters. Lucas started making it as soon as post-production on ROTS wrapped.
