It's really not. Sidious had his (then) new apprentice Tyranus commission a clone army in the jedi council name, but secretly programmed with a kill order to kill them. They used a (then) recently killed jedi master, Sifo Dyas, as the name for it (whether they killed Sifo Dyas or not for this doesn't matter and isn't clarified. The name was originally meant to be a play on Sidious). Tyranus had grabbed a skilled jedi hunter to be the template for the clones, and said jedi hunter continued to work for him after. That's the origin as presented in the movie (minus the kill order, which is only revealed in the 3rd).
