You can switch between them anytime you want when Yasuke becomes available after act 1, the story is largely the same regardless of which one of them you usel.

Central Japan from 1579 to 1582, the Honnoji rebellion is basically where act 1 ends, then act 2 has Naoe and Yasuke dismantling Mitsuhide's allies and later facing him in the Battle of Yamazaki, act 3 concludes their personal story arcs.
