The simple fact of the matter is that the real reason there's more with Shadow/Rouge than Knuckles/Rouge is that Knuckles himself hasn't had anything to do since SA1, and SA2 had Rouge there for him just as an excuse for him to be in the plot at all.
Sonic X didn't have this problem because its very nature meant Knuckles was around a lot more often and so his interactions with Rouge were inherently frequent, and that lead to a lot more happening.
In the games, it's a lot harder to justify Knuckles even being around, and forcing him to be so without explanation sacrifices his actual background lore context, which means he's ultimately here just to be here, and then Sonic's and Shadow's stories are often very far removed from one another, so Rouge on "the dark side" will rarely if-ever cross over to Sonic's side often enough for her interactions with Knuckles to go beyond a reminder that they are rivals.
But then Rivals 2 exists where Rouge is just paired with Knuckles, and ends up antagonizing Shadow when they briefly cross paths, in direct contrast to every previous interaction with Shadow prior to this game, including its own predecessor where Rouge was exclusive to Shadow's own story.
Any idea that Knuckles and Rouge is a dead ship, is pure fan fiction nonsense. It's clearly still intended to be a thing, it just can't be anything more than Sonic Team insisting on the "idea" of it in official descriptions or wallpapers or whatever until an actual game has actual serious focus on Knuckles, with Rouge serving a prominent role in that story as well.
