Wild Arms 2 and 3.
Personally like 3 more since gameplay is generally more polished and the smaller core cast feels more cohesive bouncing off each other but in the actual plot and themes 2 still has a lot going for it. 3 focuses a lot more on the personal growth of the heroes and their relationship as a team, 2 has deeper themes about heroism.
