I think that Kris's perspective on the situation is more sympathetic when you take the Sword route into account. It's the first time Kris can see an example of (You) with your own vessel to properly interact with the world. And because its a simple little RPG, (You) grab a fancy sword and pop every enemy (You) see in order to proceed. (You) use up the little pixel version of Kris and Noelle to get to the voice behind the Ice Door. And (You) kill pixel Ralsei and pixel Susie for exp to proceed to the next dungeon and get to the next room to obtain a new item. And if (You) want, you can even threaten Kris to grab it when (You)r vessel can't reach it, and take a swing at the real Susie for the shits and giggles. This all happens when there's another layer of fiction temporarily separating (You) from Kris. That's why, despite mindbreaking Noelle for good and making their life hell, Kris puts (You) back in their body. Because a (You) unbound, being able to fully act on (You)r whims and desires could annihilate every living thing in existence without Kris being able to worm their way out of fulfilling commands. And I believe that is what Kris is afraid of (You) finding in the Bunker. A workout-ready body ripe for the taking, one that doesn't talk back or disobeys its master. And they should rightfully be afraid of a god who isn't so merciful.
