I don't think this is true at all, even if these supposed 2000 BCE and following Madagascar HG populations were small initially (or due to contact diseases after AN settles) to the point of eliminating their khoisan haplogroups in current day Malagasy, there would me linguistic evidence of this even trace admixture as the khoisan speak distibct click languages (before colonial obs).
If bio anthropologists found a L0 haplogroups in even a dozen pure blooded Malagasy (Mada ethnic people) it would be big news obviously.
