They do.
They shoved all of their failed aspirants into the Tower which is a home for all of them.
Also pic related is from the HH campaign book, which proved that loyalist Thousand Sons existed during the Heresy and they fought on the Imperium's side. Which provides an origin for the Blood Ravens, they are just descendants of some of the TSons who didn't join the traitors, and over the course of thousands of years the Blood Raven origin has just been forgotten. Or more likely intentionally hidden by the Imperium as to not bring shame to them.
