I think it's more complicated than that. Seeing as the Vatican was already acting as a state, with vested interests in the Latino peninsula. In this political context, the Vatican DID engage in activities against the Hispanic peninsula (such as start the black legend against the Inquisition); however, the Jesuits served the Hispanic Empire well by helping educate and integrate children in America, and debunked protestantism in all of its sects and heresies during that time.

That I may explain somewhat... ALTHOUGH I don't know too much about the European side.

The Jesuits in Europe were the most educated (the order was set up as such, and their members were prepared as such). They were brought to America because of their potential, and would expand across America rapidly because of their success. Two examples that exemplifies the sort of activities and results of the Jesuits can be found in Cuzco:
1) Religious: The mass conversion of Americans by focusing on the Inca elites, this was accomplished by understanding Andean theology, and using commonalities (such as between Logos and order-making, and "light of light/true God of true God" and "sun of sun").
2) Political: The marriage between the Incas and the Borjas. Which cemented the Inca blood lines along the strongest European houses.

Bonus (economy and philosophy): The 6-hour work day, and second scholasticism.
