I think when Eve blew up the Demogorgon, and the elevator with it, she broke some kind of shield or something that was cloaking the colony. I think no one has ever seen the whole colony complex before, and the airborne squad had no idea it was that huge. alternately, it's just grown a shitload since Lily last saw it. if you compare how crude and low tech Lily's drop pod looks to the ones used in Eve's drop just a few years later, and the hyper advanced shuttle MS picks you up in in the Return to Colony ending, it seems the technology in the colony is evolving super rapidly. game does seem to touch on the whole exponential technological growth AI singularity thing.
