You're forgetting the 300 rupees you pay Mamu to learn the Frog's Song of Soul, otherwise yeah the need for rupees isn't tremendous in Link's Awakening.
Link to the Past is similar, you need 500 rupees to get the Zora flippers, and you pay the monkey 120 rupees to enter a dungeon. There's also random amount to get the heart pieces from a treasure chests mini-game, and the digging mini game.
Otherwise, the rupees are only useful for fortune telling, mini-games, bomb and arrow capacity upgrades, and shops, which are 100% optional and avoidable if you're a skilled player that doesn't need potions. Even green potions are free if you give a great fairy an empty bottle, just in case you need a refill for bosses like Mothula, Kholdstare, or Trinexx.
