He's stated to be immortal and "ageless" a few different times. He doesn't grow older, and we can physically see this in '06 when Mephiles shows Shadow his own future.
Shadow came out of the tube fully formed with the ability to walk and presumably understand what's said to him. It's likely he could speak right away, my headcanon is that he just needed a few days to get used to vocalizing and moving his body.

The most logical explanation in my opinion is that she's 9 when he's "born", they spend 3 years together bonding quickly due to the social isolation of the ARK, and then she dies at 12.
