"Villainy" is a matter of perspective.
The story has already started redeeming the Exaltists, how those horrible experiments and terror attacks weren't ackshually part of the Cult's agenda, but the actions of disavowed individual madmen acting in secret from everyone in the Church along with their fringe of crazy cultists.

I'm telling you guys, all they want is to elaborate a "vaccine" to ethereal corruption, allowing mankind to "evolve" into hybrid ethereal beings retaining their sanity so that they can repopulate the Earth instead of being cloistered into corruption-riddled enclaves devoured from within by political power-struggles.
Mindless "Sacrifice" monsters are undesirable by-products / secondary effects that are being used and weaponized by the actual villains at TOPS and their useful idiot cultist lunatics, NOT by the main-line Exaltists proper.
the Church faction will basically be "official" Exaltists agents helping MC to wipe out the crazy fringe cultist branch.
