Things such as performance improvements are a lot harder when you have to hack the old ROM code instead of being able to see and modify the code yourself, look at the things Kaze has done with recent hacks. Also there is a limit to just how much performance you can get out of what old hardware, not an issue if it's running natively on a modern PC, to try to do it in emulators you essentially have to "hack" the modified N64 itself and essentially modify it's hardware, and that can also cause issues since the games were made with that specific hardware in mind and some pulled many tricks to work specifically on it.
And then there are things like supporting modern controllers, the N64 had no dual-analog, you can't just "mod" that in without hacks upon hacks AND a special emulator made just for that case.
Then of course there is going far beyond what the hardware could ever do such as shown in >>11856429 That's not a fangame, that's one of the mods for the Mario64 decomp that tries to replicate the look of the old 90s CGI renders of the game used in promotional materials, and on the cover/manual.
