Basically, I believe the only reason why people are confused is because Cranky references his old backstory in the same game where that backstory is rendered non-canon. While I'm not going to pretend that the decision to retcon the Koopaling's relation to Bowser was a universally agreed upon decision, nobody was confused by it because after that point Nintendo never referred to them as Bowser's offspring.
