She could simply be disappointed with the results. Perhaps, instead of Adam merging with EVE, MS wanted EVE to merge with Adam, not that I would know how that would work. But it does sound like MS has her own plans for Humanity. She "...refuses to give up." So, she could have her own plans about advancing humanity, but it didn't include Adam merging with EVE.
I do think the "You more than met my expectations" line is a bit of backhanded compliment. Would you say that earnestly to someone who produced something disappointing to you? Maybe MS has plans to produce more and more generations of andro-eidos and Adam kind of cut her plans short by merging with EVE. It would make sense as MS "concludes the EVE protocol." Back to the drawing board for the next protocol, I guess?
Also, I typed up the Making New Memories ending dialogue between MS and EVE/Lily.
