I managed to kind of fix it by exporting as TGA, decomposing it in Gimp, removing the alpha channel, recomposing it as RGB, and then exporting as PNG. Pretty annoying to do, though, and it won't work if I actually need something to be transparent. I just don't get why the alpha channel would overwrite everything else.
