It's a medieval setting where the ruling class possesses 19th century views on religion with tongue-in-cheek atheists larping as religious to preserve the status quo, but we're also still supposed to believe that the smallfolk deeply believe in said religions and don't mind it when the nobility does a sacrilege. The High Septon has no power and you can kill him or even destroy religious sites with no repercussions.

Stannis burns weirwoods? No one in The North cares so long as he saves Rickon or (f)Arya Stark. Frankly, the pluralism in Stannis' court makes no sense when he has Melisandre burning Septs and Heart Trees.
