YES, there is/was a main Toad. He even reappeared recently in the Super Mario RPG remake where he's more obviously unique from the other red-dressed retainers, as well as the Movie. His role got diminished by Toadsworth (basically a composite of him and the Chancellor/Minister) and later Captain Toad. What's clear is that Blue/Yellow Toad are not from the Toad Brigade, and one source calls them Toad's friends; the Movie seems to want to combine Toad with Captain Toad, and we'll see if it sticks.

There is a green Yoshi who's the same character between Super Mario World, Super Mario RPG and Super Mario 64, and it's presumably the same one in most appearances. The ending of Yoshi's Island DS implies that this Yoshi is separate from the one in the games with Baby Mario.

Kamek is the same Kamek in the Yoshi games. His apprentices, the Toadies, graduate into Magikoopas (aka Kameks) in later Mario games, including Wizakoopa.

Modern DK is Cranky's grandson except in the Movieverse where he's said to be his father; the whole "father/son" confusion didn't exist in DK64's Japanese localization, and always a paternal figure regardless. (Apparently the "DK Jr. grew up into Rare's DK" idea came from some manga, but I have to look in to that.)
