I mean, at the very least everyone else is okay, they just didn't do any kind of prologue or anything telling what everyone's whereabouts was, the ending also had Yumi and Miyabi saying "I'm sure we'll see them again". There's also a timeskip with the two sisters from the gacha already in high school and expecting new students to arrive, so shinobi are still a thing.
